                <text>Abstract Background The challenges of accurate gene prediction and enumeration are further aggravated in large genomes that contain highly repetitive transposable elements (TEs). Yet TEs play a substantial role in genome evolution and are themselves an important subject of study. Repeat annotation, based on counting occurrences of k-mers, has been previously used to distinguish TEs from low-copy genic regions; but currently available software solutions are impractical due to high memory requirements or specialization for specific user-tasks. Results Here we introduce the Tallymer software, a flexible and memory-efficient collection of programs for k-mer counting and indexing of large sequence sets. Unlike previous methods, Tallymer is based on enhanced suffix arrays. This gives a much larger flexibility concerning the choice of the k-mer size. Tallymer can process large data sizes of several billion bases. We used it in a variety of applications to study the genomes of maize and other plant species. In particular, Tallymer was used to index a set of whole genome shotgun sequences from maize (B73) (total size 109 bp.). We analyzed k-mer frequencies for a wide range of k. At this low genome coverage (≈ 0.45×) highly repetitive 20-mers constituted 44% of the genome but represented only 1% of all possible k-mers. Similar low-complexity was seen in the repeat fractions of sorghum and rice. When applying our method to other maize data sets, High-C0t derived sequences showed the greatest enrichment for low-copy sequences. Among annotated TEs, the most highly repetitive were of the Ty3/gypsy class of retrotransposons, followed by the Ty1/copia class, and DNA transposons. Among expressed sequence tags (EST), a notable fraction contained high-copy k-mers, suggesting that transposons are still active in maize. Retrotransposons in Mo17 and McC cultivars were readily detected using the B73 20-mer frequency index, indicating their conservation despite extensive rearrangement across cultivars. Among one hundred annotated bacterial artificial chromosomes (BACs), k-mer frequency could be used to detect transposon-encoded genes with 92% sensitivity, compared to 96% using alignment-based repeat masking, while both methods showed 92% specificity. Conclusion The Tallymer software was effective in a variety of applications to aid genome annotation in maize, despite limitations imposed by the relatively low coverage of sequence available.                 <text>Emerging infectious diseases (EIDs) are a challenge for public health and biosurveillance infrastructure across the globe. These etiological agents, which cause EIDs, are primarily of zoonotic origin. Due to the complexity of zoonotic pathogens, research and response to EIDs must be a transdisciplinary effort. While crisis and circumstance may be the catalyst for responding to an outbreak, we can use the example of how transdisciplinary scientific collectives can be organized more in advance of crises, and therefore become transformative and perhaps even avert crisis (Pennington et al., 2013). Leading indicators that a cooperative engagement is producing value and is sustainable are based on the ideas of return of investment and do not regard the inherent importance of relationships. In this article, we apply the idea of return of relationships (ROR) and propose a method for measuring the return of relationships, using a systems dynamics modeling framework commonly used in epidemiology. Using the scientific collaboration that emerged from the Hanta Virus outbreak of 1993 in North America and a training workshop for biosurveillance of bats held in Singapore in 2014, we apply a methodology for visualizing and measuring the relationship networks and outcomes.</text>

                <text>Abstract Background Feline infectious peritonitis virus (FIPV) and feline enteric coronavirus (FECV) are two important coronaviruses of domestic cat worldwide. Although FCoV is prevalent among cats; the fastidious nature of type I FCoV to grow on cell culture has limited further studies on tissue tropism and pathogenesis of FCoV. While several studies reported serological evidence for FCoV in Malaysia, neither the circulating FCoV isolated nor its biotypes determined. This study for the first time, describes the isolation and biotypes determination of type I and type II FCoV from naturally infected cats in Malaysia. Findings Of the total number of cats sampled, 95% (40/42) were RT-PCR positive for FCoV. Inoculation of clinical samples into Crandell feline kidney cells (CrFK), and Feline catus whole fetus-4 cells (Fcwf-4), show cytopathic effect (CPE) characterized by syncytial cells formation and later cell detachment. Differentiation of FCoV biotypes using RT-PCR assay revealed that, 97.5% and 2.5% of local isolates were type I and type II FCoV, respectively. These isolates had high sequence homology and phylogenetic similarity with several FCoV isolates from Europe, South East Asia and USA. Conclusions This study reported the successful isolation of local type I and type II FCoV evident with formation of cytopathic effects in two types of cell cultures namely the CrFK and Fcwf-4 , where the later cells being more permissive. However, the RT-PCR assay is more sensitive in detecting the antigen in suspected samples as compared to virus isolation in cell culture. The present study indicated that type I FCoV is more prevalent among cats in Malaysia.</text>

                <text>Abstract Background Public health emergencies have challenged the public health emergency management systems (PHEMSs) of many countries critically and frequently since this century. As the world’s most populated country and the second biggest economy in the world, China used to have a fragile PHEMS; however, the government took forceful actions to build PHEMS after the 2003 SARS outbreak. After more than one decade’s efforts, we tried to assess the improvements and problems of China’s PHEMS between 2002 and 2012. Methods We conducted two rounds of national surveys and collected the data of the year 2002 and 2012, including all 32 provincial, 139 municipal, and 489 county CDCs. The municipal and county CDCs were selected by systematic random sampling. Twenty-one indicators of four stages (preparation, readiness, response and recovery) from the National Assessment Criteria for CDC Performance were chosen to assess the ten-year trends. Results At the preparation stage, organization, mechanisms, workforce, and stockpile across all levels and regions were significantly improved after one decade’s efforts. At the readiness stage, the capability for formulating an emergency plan was also significantly improved during the same period. At the response stage, internet-based direct reporting was 98.8%, and coping scores were nearly full points of ten in 2012. At the recovery stage, the capabilities were generally lower than expected. Conclusions Due to forceful leadership, sounder regulations, and intensive resources, China’s PHEMS has been improved at the preparation, readiness, and response stages; however, the recovery stage was still weak and could not meet the requirements of crisis management and preventive governance. In addition, CDCs in the Western region and counties lagged behind in performance on most indicators. Future priorities should include developing the recovery stage, establishing a closed feedback loop, and strengthening the capabilities of CDCs in Western region and counties.</text>

                <text>Data available on the Italian species of Copepoda Canuelloida Khodami, Vaun MacArthur, Blanco-Bercial and Martínez Arbizu, 2017 and Harpacticoida Sars, 1903 report overall 210 species, but their diversity and biogeography are still poorly investigated. We carried out a faunistic survey along the eastern coast of Sardinia (Ogliastra region) in order to document these taxa in the area. A total of 41 species in 36 genera and 18 families were found. Although many species were identified as putative, the current Italian checklist was updated with 12 new records of genera and 4 of species. Longipedia coronata Claus, 1862 (Canuelloida), Diosaccus tenuicornis (Claus, 1863), Asellopsis hispida Brady and Robertson, 1873, Wellsopsyllus (intermediopsyllus) intermedius (Scott and Scott, 1895) (all Harpacticoida) are reported for the first time from Sardinia coasts. The copepod community was particularly rich at Ogliastra Island, a small rocky island with natural reefs, rocky shoals and Posidonia oceanica meadows.                 <text>While dromedary camels are the immediate animal source of MERS coronavirus (MERS-CoV) infection, the evolutionary origin of MERS-CoV remains obscure. We analyzed 219 camel and human MERS-CoV genome sequences available in GenBank. Phylogenetic analysis showed that 5 and 214 strains belong to clade A and B, respectively, with clade A further divided into lineage A1 (3 human strains) and lineage A2 (2 camel strains), and clade B divided into B1 to B6 (each containing both human and camel strains). Recombination analysis showed potential recombination events in five strains from dromedaries in Saudi Arabia, with recombination between lineage B5 and B3 in four strains, and between lineage B3 and B4 in one strain. The spike protein showed the highest number of amino acid substitutions, especially between A2 and other lineages, and contained positively selected codons. Notably, codon 1020 was positively selected among B and B5 strains, and can distinguish between clade A (Q1020) and B (R1020/H1020) strains, suggesting that this residue may play a role in the evolution of S protein during divergence of different lineages. The time of the most recent common ancestor of all MERS-CoV was dated to approximately 2010. The implications on the role of camels in the evolution of MERS-CoV are discussed.</text>

                <text>The broadband transfer power wattmeter with the correction of the own consumption error for measuring the active power against the background of large reactive components in the radio frequency range is considered in article. The objects of research are electromagnetic elements (chokes / transfor­mers), operating at high frequencies and have strongly distorted forms of signals.  When measuring at high frequencies, the channels of the wattmeter become very sensitive to phase errors. It is necessary to minimize links that cause phase shifts. In this connection, it is important to correctly construct the input units of the wattmeter and to make such a transformation, which will provide operations with signal rms valueswithout links phase shifts. The proposed scheme allows this to be achieved, and required gain is carried out without taking into account the phase shift of the signals.  In the basic scheme of the wattmeter(fig. 1), the input device is executed from the main shunt and parallel to the auxiliary distributed shunt connected to it, which is connected to the main resistance of the voltage divider, in which the value of all resistances of the input device is determined by conditions of invariance to the squares of the voltage and load current , and the partially distributed auxiliary shunt is calculated with additional weighting factors to provide the conditions for invariance of the squared of voltage and current and eliminate the error from its own revives.  Features of the construction of the input link of the wattmeter of transfer power with additional measurement of shunt voltage are given in the article(fig.2). Active power with taking into account the influence of the shunt reactive component calculation formulas (7)-(14)is presented.  The basic error of the wattmeter is the error of the low-ohm shunt. It is expedient to use coaxial or triaxial shunts to extend the frequency range. Transfer power wattmeter input link, which contains additional measurement of shunt voltage simulations was performed in the article(fig.3and table 1).  The advantages of such wattmeter are: possibility to expand the frequency range by taking into account shunt resistance reactive component influence on the measurement final result , which can be achieved not only by hardware (shunt inductance reduction), but also the introduction of the calculated correction after measuring the values of the shunt active and reactive component; the values of the input device elements can be optimized by the criterion of maximum broadband, since the error from own consumption is taken into account; in the scheme one low-level shunt is used, which reduces the cost of the wattmeter; additive errors of the voltage conversion channel are minimized.</text>

                <text>Coronaviruses are closely monitored in the context of emerging diseases and, as illustrated with Severe Acute Respiratory Syndrome coronavirus (SARS-CoV) and Middle East Respiratory Syndrome-coronavirus (MERS-CoV), are known to cross the species barrier and eventually to move from wildlife to humans. Knowledge of the diversity of coronaviruses in wildlife is therefore essential to better understand and prevent emergence events. Molecular investigation indicated that bats in Saudi Arabia are infected with several alphacoronaviruses and betacoronaviruses. Virus from 1 bat showed 100% nucleotide identity to virus from the human index case-patient. Bats might play a role in human infection.</text>
