To improve the detection rate of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), we analyzed the results of viral nucleic acid and serum-specific antibody tests on clinical samples from 20 patients with SARS-CoV-2 infection diagnosed at the First Affiliated Hospital of Guangzhou Medical University in China. By comparing various sample types collected from COVID-19 patients, we revealed multiple pathways for SARS-CoV-2 shedding, and a prolonged detectable period for viral nucleic acid test in sputum specimens, demonstrating that the timeline of the viral shedding is of great value in determining the time of release from quarantine or discharge from hospital. We also recommend for the application of serological test to assist in confirming SARS-CoV-2 infection judged by viral nucleic acid test, especially when COVID-19-related symptoms have appeared and the viral nucleic acid test was negative. Our findings are critical for the diagnosis of SARS-CoV-2 infection and for determining deadline of restriction measures to prevent transmission caused by convalescent patients with COVID-19. Submission of genomic data to NCBI GenBank is a requirement prior to publication and plays a critical role in making scientific data publicly available. GenBank currently has automatic prokaryotic and eukaryotic genome annotation pipelines but has no viral annotation pipeline beyond influenza virus. Annotation and submission of viral genome sequence is a non-trivial task, especially for groups that do not routinely interact with GenBank for data submissions. Results We present Viral Annotation Pipeline and iDentification (VAPiD), a portable and lightweight command-line tool for annotation and GenBank deposition of viral genomes. VAPiD supports annotation of nearly all unsegmented viral genomes. The pipeline has been validated on human immunodeficiency virus, human parainfluenza virus 1–4, human metapneumovirus, human coronaviruses (229E/OC43/NL63/HKU1/SARS/MERS), human enteroviruses/rhinoviruses, measles virus, mumps virus, Hepatitis A-E Virus, Chikungunya virus, dengue virus, and West Nile virus, as well the human polyomaviruses BK/JC/MCV, human adenoviruses, and human papillomaviruses. The program can handle individual or batch submissions of different viruses to GenBank and correctly annotates multiple viruses, including those that contain ribosomal slippage or RNA editing without prior knowledge of the virus to be annotated. VAPiD is programmed in Python and is compatible with Windows, Linux, and Mac OS systems. A zoned Biosphere Reserve established in 1993 proved ineffective at slowing the population’s decline, and in 2005, a Vaquita Refuge was declared. The Refuge Program included a ban on gillnetting and trawling in certain areas with relatively high densities of vaquitas. However, it was not until 2008, with the introduction of a Species Conservation Action Plan for Vaquita (PACE-Vaquita), that a comprehensive protection and recovery effort was introduced. Unfortunately, valuable time was lost as officials first needed to bring order to a poorly managed fishery management system. Also, the voluntary nature of fisherman participation and the chronic deficiency of enforcement have limited PACE’s effectiveness. Although efforts to implement the plan probably slowed the vaquita’s decline, the goal of eliminating gillnets (and thus most vaquita bycatch) by 2012 was not reached. This example shows the difficulty of achieving conservation when the program’s rationale centers on the preservation of biodiversity with less emphasis on meeting community aspirations. In fact, not only does the vaquita have no economic value, but the measures taken for its conservation have a negative economic impact and hence are met with hostility, or at best indifference, on the part of fishery authorities and fishing communities. On a more positive note, a light trawl has been field-tested and shown to be efficient at capturing shrimp; such ‘vaquita-safe’ trawls are suitable for replacing gillnets in the shrimp fishery. Similarly suitable alternative gear needs to be developed urgently for use in the finfish fisheries. Unless entangling nets are removed quickly from the vaquita’s habitat, it will soon be too late to save the species, which probably already numbers fewer than 200 animals. La naturaleza esporádica de la FET asociada a factores meteorológicos estimuló el desarrollo de modelos predictivos con base ambiental. Los eventos infectivos fueron identificados por el mojado de la espiga resultante de la ocurrencia sincrónica de precipitación y alta humedad relativa del aire alrededor de la antesis del trigo (período crítico susceptible para la infección). Valores de incidencia de la FET, predichos retrospectivamente (1932-2013) por el modelo en tres sitios de la región pampeana (Paraná, Pergamino y Mar del Plata), permitieron analizar el efecto del fenómeno El Niño Oscilación del Sur (ENOS) y cambio climático sobre la enfermedad. Las líneas de tendencia de los valores predichos de incidencia de la FET mostraron ligeras pendientes positivas, con valores crecientes hacia el sur de la región. Los valores positivos de anomalía (diferencia entre la incidencia predicha anual de la FET y la mediana de la serie histórica) decrecieron hacia el sur en el primer subperíodo analizado (1932-1972) y se incrementaron en el segundo subperíodo (1973-2013). Gradualmente, hacia el sur de la región pampeana, valores de anomalía positivos y negativos se incrementan en años El Niño y La Niña respectivamente. Para explicar este comportamiento, se analizó el efecto de las dos fases extremas del fenómeno ENOS sobre la distribución de probabilidad de períodos secos (relación inversa con la FET). A partir de valores diarios de precipitación de la serie 1932- 2013 (Paraná, Pergamino y Mar del Plata), agrupados por la ocurrencia de episodios El Niño o La Niña, las probabilidades condicionales de precipitación se ajustaron a modelos cadenas de Markov de primer orden y tendencia estacional. A partir de estos modelos se derivaron distribuciones de probabilidad de ocurrencia de períodos secos de al menos 7 días en lapsos de 15 días, para ambas fases. En los tres sitios, las diferencias entre las curvas de probabilidad de cada fase ocurrieron claramente en el bimestre noviembre-diciembre, donde la antesis del trigo tiene lugar en el sur de la región pampeana. Además, se calculó el agua virtual y la productividad aparente del agua para evidenciar el efecto de la variabilidad climática en la productividad del consumo del agua en el cultivo de cereales. El análisis de percentiles determinó que el año 2005 correspondió a húmedo, 2006 a normal y 2007 a seco. La huella hídrica de los cereales, bajo un rendimiento constante, fue mayor en el año húmedo con 1 064 m3 /ton; en cambio, con una disminución del rendimiento, fue mayor en el año seco (1 633.9 m3 /ton). Para ambas condiciones, la mayor huella hídrica azul se estimó en un año seco y la mayor huella hídrica verde en un año húmedo. Sin embargo, no se observaron diferencias entre las secciones de la cuenca. Por eso, en este estudio se compara la abundancia total, riqueza y composición de las infracomunidades de parásitos del róbalo Eleginops maclovinus (Cuvier & Valenciennes, 1830) (Pisces: Eleginopidae), entre muestras tomadas en Chile centro-sur en tres localidades geográficas (Talcahuano, Puerto Montt y Punta Arenas), y en dos momentos del tiempo en cada una de ellas. En el conjunto de las 126 infracomunidades examinadas se encontraron 18 taxa de parásitos. La abundancia total y la composición de las infracomunidades se modificaban con la ontogenia del hospedador. Sin embargo, se encontró que la variación entre años en una localidad es de similar magnitud a la que hay entre lugares geográficos, luego de corregir por el efecto de la ontogenia del hospedador. Estos resultados resaltan la necesidad de implementar diseños de muestreo más rigurosos al momento de usar a los parásitos como marcadores biológicos de las poblaciones de hospedadores. Se propone que futuros estudios en las fuentes de variación de las comunidades de parásitos mejoren la descripción de estas variaciones con diseños de muestreo con medidas replicadas en el tiempo y el espacio.Comparison of variations in both chronological time and space is one of the least studied subjects in the ecology of parasite communities. Thus, we compared the abundance, richness and composition of parasite infracommunities in the rock cod Eleginops maclovinus (Cuvier & Valenncienes, 1830) (Pisces: Eleginopidae), between three widely separated localities along south-central Chile (Talcahuano, Puerto Montt and Punta Arenas), which were sampled in two different years each. Eighteen parasite taxa were taxonomically determined in the 126 hosts examined. Total abundance and infracommunity composition changed along host ontogeny. However, and beyond the effect of the host ontogeny, analyses of the variance revealed that community descriptors of rockcod parasites at a given place vary as much between years as between places at a similar time. These results reveal the need to use more rigorous sampling designs whenever parasites are going to be used as biological tags of host populations. They also highlight the importance of using time and space replicated sampling schemes.
