Human Endogenous Retrovirus type K (HERV-K) is the only HERV known to be insertionally polymorphic; not all individuals have a retrovirus at a specific genomic location. It is possible that HERV-Ks contribute to human disease because people differ in both number and genomic location of these retroviruses. Indeed viral transcripts, proteins, and antibody against HERV-K are detected in cancers, auto-immune, and neurodegenerative diseases. However, attempts to link a polymorphic HERV-K with any disease have been frustrated in part because population prevalence of HERV-K provirus at each polymorphic site is lacking and it is challenging to identify closely related elements such as HERV-K from short read sequence data. We present an integrated and computationally robust approach that uses whole genome short read data to determine the occupation status at all sites reported to contain a HERV-K provirus. Our method estimates the proportion of fixed length genomic sequence (k-mers) from whole genome sequence data matching a reference set of k-mers unique to each HERV-K locus and applies mixture model-based clustering of these values to account for low depth sequence data. Our analysis of 1000 Genomes Project Data (KGP) reveals numerous differences among the five KGP super-populations in the prevalence of individual and co-occurring HERV-K proviruses; we provide a visualization tool to easily depict the proportion of the KGP populations with any combination of polymorphic HERV-K provirus. Further, because HERV-K is insertionally polymorphic, the genome burden of known polymorphic HERV-K is variable in humans; this burden is lowest in East Asian (EAS) individuals. Our study identifies population-specific sequence variation for HERV-K proviruses at several loci. We expect these resources will advance research on HERV-K contributions to human diseases.

This paper presents the application of some concepts of Intelligent Tutoring Systems (ITS) to elaborate a conceptual framework that uses the remediation of errors with Multiple External Representations (MERs) in Learning Objects (LO). To this is demonstrated a development of LO for teaching the Pythagorean Theorem through this framework. This study explored the remediation process of error by a classification of error in mathematical, providing support for the use of MERs with the remediation of error. The main objective of the proposed framework is to assist the individual learner in the recovery of a mistake made during the interaction with the LO, either through carelessness or lack of knowledge. Initially, we present the compilation of the classification of mathematical errors and their relationship with MERs. Later the concepts involved with conceptual framework proposed. Finally, an experiment with LO developed with a authoring tool called FARMA, using the conceptual framework for teaching the Pythagorean Theorem is presented.

Responding to the recent COVID-19 outbreak, several organizations and private citizens considered the opportunity to design and publish online explanatory data visualization tools for the communication of disease data supported by a spatial dimension. They responded to the need of receiving instant information arising from the broad research community, the public health authorities, and the general public. In addition, the growing maturity of information and mapping technologies, as well as of social networks, has greatly supported the diffusion of web-based dashboards and infographics, blending geographical, graphical, and statistical representation approaches. We propose a broad conceptualization of Web visualization tools for geo-spatial information, exceptionally employed to communicate the current pandemic; to this end, we study a significant number of publicly available platforms that track, visualize, and communicate indicators related to COVID-19. Our methodology is based on (i) a preliminary systematization of actors, data types, providers, and visualization tools, and on (ii) the creation of a rich collection of relevant sites clustered according to significant parameters. Ultimately, the contribution of this work includes a critical analysis of collected evidence and an extensive modeling effort of Geo-Online Exploratory Data Visualization (Geo-OEDV) tools, synthesized in terms of an Entity-Relationship schema. The COVID-19 pandemic outbreak has offered a significant case to study how and how much modern public communication needs spatially related data and effective implementation of tools whose inspection can impact decision-making at different levels. Our resulting model will allow several stakeholders (general users, policy-makers, and researchers/analysts) to gain awareness on the assets of structured online communication and resource owners to direct future development of these important tools.

For vertebrate organisms where a reference genome is not available, de novo transcriptome assembly enables a cost effective insight into the identification of tissue specific or differentially expressed genes and variation of the coding part of the genome. However, since there are a number of different tools and parameters that can be used to reconstruct transcripts, it is difficult to determine an optimal method. Here we suggest a pipeline based on (1) assessing the performance of three different assembly tools (2) using both single and multiple k-mer approaches (3) examining the influence of the number of reads used in the assembly (4) merging assemblies from different tools. We use an example dataset from the vertebrate Anas platyrhynchos domestica (Pekin duck). We find that taking a subset of data enables a robust assembly to be produced by multiple methods without the need for very high memory capacity. The use of reads mapped back to transcripts (RMBT) and CEGMA (Core Eukaryotic Genes Mapping Approach) provides useful metrics to determine the completeness of assembly obtained. For this dataset the use of multiple k-mers in the assembly generated a more complete assembly as measured by greater number of RMBT and CEGMA score. Merged single k-mer assemblies are generally smaller but consist of longer transcripts, suggesting an assembly consisting of fewer fragmented transcripts. We suggest that the use of a subset of reads during assembly allows the relatively rapid investigation of assembly characteristics and can guide the user to the most appropriate transcriptome for particular downstream use. Resumo: As consequências negativas da “modernização” da agricultura têm induzido agricultores familiares, pesquisadores e mediadores sociais a construir ações de desenvolvimento rural que desviam do modelo hegemônico. Neste cenário, as “novidades” ou melhorias nos rearranjos de relações entre sociedade e tecnologia estão ocorrendo constantemente, não desprovidas de limitações. Este artigo discute as potencialidades e limites de processos de construção de uma novidade organizacional no litoral norte do Rio Grande do Sul, Brasil, com foco na participação de grupos de agricultores familiares. A investigação contemplou pesquisas documentais, participação observante e entrevistas semiestruturadas com agricultores familiares e mediadores sociais atuantes na região, realizadas entre meados de 2013 e o primeiro trimestre de 2016. Os resultados alcançados evidenciam que a consolidação da novidade organizacional assegura a reprodução socioeconômica de grupos de agricultores familiares, resgata costumes, fortalece vínculos sociais e reconecta esses agricultores à natureza. Entretanto, ainda que esse novo e desviante processo esteja propiciando transformações significativas na região, a apropriação de novos procedimentos sociotécnicos por apenas alguns grupos sociais faz com que outros, em especial aqueles constituídos por agricultores familiares vulneráveis socioeconomicamente, não participem das ações.

Recomendase que los tomadores de decisión revisen la capacidad inmediata de cada bioma brasileño para colaborar con los objetivos de la estrategia brasileña de REDD, antes de definir su diseño.This article discusses the simplification of the debate related to the decision-making of prioritizing the Amazon on building the Brazilian REDD strategy - mechanism aiming to fund climate change mitigation initiatives. Based on different focus for a REDD strategy, the article criticizes the current building process of the Brazilian REDD strategy, privileging the Amazon. The article highlights that such strategy does not acknowledge the current potential of each Brazilian biome to build a national strategy that would conciliate emissions reductions and the sustainable development of Brazil. It is recommended that decision-makers revise the current potential of each Brazilian biome in collaborating to the goals of the Brazilian REDD strategy before defining its design.

A Reunião Especializada sobre Agricultura Familiar (REAF) do Mercosul é um fórum de diálogos políticos entre governos e movimentos sociais para a produção de políticas públicas. Ademais, a REAF também é um ator coletivo que domina capacidades institucionais, ocupando uma posição-chave na formulação da agenda das políticas para a agricultura familiar não apenas no contexto sul-americano, mas em escala global. Este artigo analisa a gênese deste fórum, apontando os atores centrais à sua construção, seus posicionamentos e as justificativas mobilizadas para sustentar suas escolhas políticas. A pesquisa contou com a observação de três reuniões regionais, revisão documental e entrevistas com ministros, gestores públicos, lideranças sociais, pesquisadores e consultores. Os resultados chamam a atenção para a singularidade e irreplicabilidade do contexto no qual a REAF foi arquitetada, haja vista a coalizão que se formou na última década entre governos de centro-esquerda abertos a novos formatos de governança multilateral e redes transnacionais de movimentos sociais engajados na produção de políticas públicas.

O objetivo do presente artigo consiste em analisar o processo de construção do Programa de Aquisição de Alimentos da Agricultura Familiar (PAA), focalizando as relações entre os atores envolvidos. Utilizou-se o referencial das redes e comunidades de política como recurso metodológico para analisar a formulação do PAA sob a orientação da perspectiva teórica que aborda a permeabilidade do Estado. Realizaram-se 16 entrevistas com os principais atores envolvidos na construção do programa. Os dados foram analisados através do software NetMiner 2.6. Os resultados revelam que o PAA resultou de um longo processo de discussão e construção que envolveu atores oriundos de distintas inserções institucionais, que tiveram a possibilidade de acessar os espaços e a rede de formulação e execução das políticas voltadas à agricultura.

Este estudo apresenta os principais resultados da análise de como habitantes de Alto Paraíso de Goiás estão buscando alternativas para o desenvolvimento sustentável do município, por meio da implantação, pela Embrapa, de projeto relativo ao resgate do café. A mineração e as atividades agropecuárias foram exercidas na região até os anos 60, quando a atividade principal passou a ser o turismo, a partir da criação do Parque Nacional da Chapada dos Veadeiros e da inauguração de Brasília. Em 2000, o fluxo de turistas decaiu devido a problemas relativos à saúde pública, acarretando estagnação da economia local. Nos últimos anos, produtores familiares despertaram para a existência, ali, de um café que pode ser comercializado em nichos de mercado de grãos especiais: orgânicos e de origem definida, e buscaram, na Embrapa, o desenvolvimento de projeto de pesquisa. O estudo na região revelou que por meio do desvelamento de valores - história, cultura e tradições - é possível estabelecer estratégia mais eficiente de busca de mercado, a partir da experiência revelada no trabalho concreto e na cultura dos produtores. E que o desenvolvimento rural deve ser buscado por meio do desenvolvimento de atividades da nova ruralidade e da aplicação de abordagem territorial de desenvolvimento.This work presents main results of how inhabitants of Alto Paraíso de Goias are seeking alternatives to sustainable development through the implantation, by Embrapa, of a project about the rescue of coffee. Mining and farming activities were developed in the region until its main activity turned into tourism in 1960, with the creation of the National Park of the Chapada dos Veadeiros, and inauguration of Brasilia. In 2000, flow of tourists dropped due to problems related to public health, resulting in the stagnation of local economy. Over the last years, family producers woken up for the existence of a coffee that can be sold in niche markets for special coffees - organic and from defined origins - and counted on Embrapa to develop the research project. The study revealed that by unveiling values - history, culture and traditions -, it is possible to establish more efficient strategy for search in the market, from revealed experience in concrete job and producers culture. In addition, it revealed that rural development in that region must be sought through the development of activities of the new rurality and the implementation of a territorial approach.

Internal and international migrations have taken place in the brazilian family farming, affecting especially the rural youth. This study examined the implications of migration on the social construction of rural youth and its consequences on the family farming. In terms of methodology, the research was conducted in the case study format and held in the city of Itapuranga, state of Goiás, in March 2014. Data were collected through semi-structured interviews with social workers involved in migration and also bibliographic research, documentary research and unsystematic observations. The transformations in the socialization of young people triggered the construction of a migrant rural youth, whose social horizons were expanded from the local to the global limit with the emergence of international migration along the internal migration. These migrations also favored emptying, aging and masculinization of family farming, causing difficulties in social reproduction. In summary, migrations have shown new ways to live the youth in rural areas and transformed the existing social relationships, requiring a different perspective of development.
